Actually I found another one in the end before the goal post, same level i think. There's a P Switch door hidden there.
The one in the desert portion of that level has a picture of Frog from Chrono Trigger on it, if I recall correctly.

@leod: Oh, there was originally a Chuck in the little room where the key was. That actually would have made the puzzle easier if it were left in... Why was it even removed?

^point taken. But the Chuck that is still there sometimes stubbornly refuses to follow me to the right, since I am out of its line of sight or something.

I am actually well past this level, I just wasn't a fan of the Chuck part. The Cave Story section was fine, in my opinion, if a bit long. But then again, I like short levels, like in SMB3.

Does Zephyr Manor have a Secret Exit? If so, how do I get to it?
It does. Take the pipe in the second room (break the blocks using the downwind), go through the bonus game, and then hit the P-Switch when you come out of the pipe. The rest should be self-explanatory. It's not too rough compared to the rest of the level.

Do the castles have secret exits in them? (Like the castles in The Second Reality Project Reloaded and Super Demo World: The Legend Continues)
No castle has any secret exit.

By the way, where's the keyhole in Snowflake Cavern? (I already know how to get the key and such. The music in that level is grating my ears)
The keyhole is through a pipe about halfway through the first area. You need to hit a P-Switch earlier on to get the key, and then run to the right with the key until you reach the pipe. It's very tricky to pull off, and will likely take a couple of tries.

However, Mining Outpost does have secret exit. Since it had the castle music and level tile, I assumed it had no secret exit, since everyone keeps saying the castles have none.

Mining Outpost is a fortress, not a castle. Castles are the big towers at the end of worlds.
