Unfortunately, he still goes behind when I change them. I suppose it has something to do with Initial Layer positions? Initial Layers set to 2 and 1 work best.

Again, Layer Ordering can't fix it. I replaced the left/right entrances with pipes.

Those are all I could fix.
Alright, time for Borfes' list. These were the only bugs I could fix.

Covered hole.
Actual staircase.
Castle bricks covered the hole.
