Paper mario games are more timing while the M&L games are more RPG based. Personally I think the paper mario game are more fun to play. While the M&L got better sound track.
My favorite Paper Mario is the Thousand Year old door, I never got SPM, I was going to but somehow I ended up with Mario strikers charged, which was epic fail. (Except when yoshi says fuck you)
Superstar Saga was pure win, even though I only played through it once.

The best Paper Mario is The Thousand Year Door, no doubt. It took the original and improved in every way.
Superstar Saga is the best MAL game. Partners in Time kinda sucked. It was way too linear, the Shroobs were stupid, and the Bros Items are a horrible replacement for Bros Attacks.

For me, Super Paper Mario. It had the best storyline I've seen in a Mario game, and the gameplay was great! Honestly, I never liked the original Paper Mario.
And the other one would be Superstar Saga. For me, both of the M&L games had great gameplay and whatnot, storyline, etc. However, Superstar Saga had more epic bosses. Final Boss Battle was the hardest and most epic, like it should be in every video game.

I love the first two Paper Mario's but Super Paper Mario just sucked.

I'd say the first of the two series are the best.
IMO PiT sucked, SPM was good, but Ttyd was better than SPM, but worse than Paper Mario.
From Paper Mario, Super Paper Mario. Best storyline ever in a Mario game, and the mixed gameplay was superb, as well as the dialogue and all that stuff. The Thousand-Year Door is a close second. I love its darker, more complex story, along the same lines as SPM, and new innovations like the paper gameplay. Playing TTYD just flat-out rocks. The original Paper Mario is awesome, but just not quite as much as its two sequels.
From Mario and Luigi, Superstar Saga. Partners in Time was good, but my least favorite out of all the Mario RPGs; too short and linear, and the plot was basically just the usual save-the-princess with aliens thrown in. I like Superstar Saga's pseudo-free-roaming overworld as opposed to the almost level-like structure of PiT, and that game had a very nice non-static plot.
Paper Mario - Super Paper Mario. This was a hard decision, as I also loved TTYD, but SPM had a great storyline, innovative gameplay (the 2D-3D thing blew my mind when I first tried it), and some cool battles. Plus, I actually liked the long and detailed dialogue.
Mario and Luigi - Partners in Time. Uhh, I'm not gonna go into much detail with this. Don't know why I liked it. Maybe it was because it was the first ever RPG I've played. I'm serious. And yes, I've played Superstar Saga, too. I just liked the storyline, and for some reason, I like linearity a lot more than some of you guys.
