Help with custom paletter Mario and Luigi??

Hello i just switched mario and luigis color palette from red blue and green blue to black and blue and black and purple in the lunar magic program and then saved it, however when i play my saved game on my SNES9X they are back to there original color palette why is this? can anyone help with this and is this a doable thing with minimum work?? Also whatever the case does that go for changing the palettes of the levels as well??
Did you change them using a custom palette? That wouldn't work, as Mario and Luigi's colours are handled differently. Try editing the palette with the custom palette option off (note: this will affect all levels).

YY-CHR > Photoshop.
I did it through the palette editor with the star icon and simply changed mario and luigi through there. I left the enable custom palette for this level ( will saved with level ) option unchecked if thats what your referring too. so he appears in lunar magic as i made them just not in the actual game when i play it in SNES9X.

Did you make sure to save shared palletes?
