999-Chill and Rigor
999-Trepidation-usually accompanied by a scare chord at the start, and seeing a dead body
999-Quietus-Game-over music. The context makes this sound a bit scarier
VLR-Sublimity-hands down the creepiest song in the whole Zero Escape series IMO, especially the part that kinda sounds like bubbling
Mother 3-It's Chimera Research-Kinda reminds me of spending the night trapped in a closed lab

- pretty obvious why this is horrifying
Might not be the original version of a theme, but Genocide versions of various songs in Undertale are quite terrifying. Especially Waterfall and the extremely slow version of Anticipation when Flowey starts being scared of you, among others.

Pokémon is ironically home to a lot of creepy music, like Lavender Town, Pokémon Mansion, Old Chateau, Ruins of Alph (Inside), Scary House, but I think this one gets the crown.

Castlevania, not so surprisingly, has nicely creepy music sometimes. Symphony of the Night, particularly, with "Door of Holy Spirits" and "Curse Zone".
I've always liked Mother 1's Graveyard theme, though of course you'd never actually hear the whole thing in-game due to the absurdly high random battle rate.

But Nobody Came comes to mind. The first time you hear it is always creepiest because you don't have the kill counter yet, and it was playing more upbeat sounding music just before. It's the sound of "you done fucked up." Gets me every time.

A terrifying masterpiece from a DOS game. Becomes even worse when you actually realize what its context is. Or maybe I find it so scary because of Druaga's video on the game.

Speaking of Undertale songs, mus_smile is another random mix of notes. Also, is it bad that I actually enjoy some of the Genocide Route songs (Snowy and CORE come to mind)?

Nope, I like CORE too. And i'd say Temmie Village is quite alright too. There are a few that I like with the speed set to 2x as well. That makes stuff like Another Medium sound like the regular version, but lower pitched.

Since the music from Super Paper Mario was mentioned, the one that came to mind was pretty much Donkey Kong Country 3 - Game Over. It's nothing compared to a horror game/movie or something, but a music that can give the chills (at least for me). The music combined with the Game Over screen in general. The light source only coming from outside of the door, Kiddy Kong looking sad/scared while Dixie Kong looks upset on the background, the last notes playing slower and suddenly...silence, as you would need to press a button to try again, whoever opened that door (maybe Wrinkly Kong?) closes that door, as Kiddy Kong and Dixie Kong are on that dark room, on a crib.

Hollow Knight's Abyss Ambience kinda sorta reminds me of "but nobody came." It's somehow even more intense when playing it on the TV. This may or may not have added to the creepiness but this was during a blind play-thru during lockdown.

DOOM Playstation version. MASTERPIECE!!!
I appreciate the mentions of 999, that game has some incredibly bone-chilling music.

I'm not surprised that the River Twygz Bed theme from Super Paper Mario was mentioned, though I would also like to point out this wonderful piece of ambience from the same game. Mario games are generally known for being happy and colorful, but this section of the game really blew me away with how serious and dark it was. This track was the cherry on top of it all.

Majora's Mask is quite the creepy game, and although I haven't played it myself (which I should really get around to doing), I have heard a number of songs in the game which are able to send an unpleasant feeling through me; below are the two songs I thought of right off of the bat.

Ikana Valley
Last Day

Last Day, while not as creepy as Ikana Valley, maintains a creepy/uneasy vibe to it while also supplementing the creepiness with a most melancholic atmosphere.
