My favorite dungeon ever is the Tower of Gods from TWW
Hm... for some reason, I really liked the Forest Temple in OoT. It just had this strange, mysterious quality to it. It was my favorite dungeon from the Zelda series.

This is a tough one... so I'm going to go with something you wouldn't expect.

7-2 (final stage) from Ninja Gaiden II for the NES. I don't know why, but that place just felt epic, and it was hard without being too frustrating (which was welcome compared to the final level of the original). And it had random music, so even if you die fifty times (like you probably will), the music never gets repetitive.

Just so I'm not flaming Troopa for his creepy obsessive Touhou attitude, I'll go ahead and say that Castle Bleck was the best dungeon ever. I am expecting some epic, and then I find out that I could have drawn the same result in Paint when I was 6 years old.

The music kicked ass though.
I really liked the Spirit Temple from OoT! It has a cool atmosphere to it, and the unique feature to it: a BOSS that actually talks!

Tyranno Castle from Chrono Trigger. The music kicks major ass, and it's home to one of my favorite VG villains, Azala!
Bowser's Keep (Second Time) from Super Mario RPG, I like it for:

Having Bowser in the active group will scare away the monster's at the beginning.

Dungeon: The castle from Castlevania Dawn of Sorrow...I like to think of it as one huge dungeon. And I love that game.

Area: All of Ikachan...the whole game takes place in one big map and it's pretty damn good. Also the music is awesome.
Phendrana Drifts from Metroid Prime. It was really ambient.

Mario's Nightmare Thread

"Find the Exit" from Wario Land II. I don't know if that's the right name, though.

Reason:
There are many breakable walls in that level, and many secret passages.

"Lakitu's Wall" from Super Mario World 2, Yoshi's island.

Reason:
It's very different from a lot of the other levels. Plus it has FAT SHYGUYS.

Which reminds me... the Crystal Palace from Paper Mario was really memorable as well. The whole mirror-related puzzles, as well as the Duplighosts, and the difficult boss at the end made the area memorable. Plus, I just sort of got this mysterious, strange vibe from it, the same way I felt in Ocarina's Forest Temple.
Oh, yeah. The PM:Crystal palace was pwnage!

2. Dry Dry Desert (MKDD) (desert, music is ok)
3. Koopa Beach 1 (SMK) (mainly because of the music, that game has got some genius music)
4. Tiny-Huge Island (SM64)
5. Valley of Bowser 1 (SMW)
6. Big Boo's Haunt (SM64)

It's extremely close to eachother though.

Also tough. 2 areas in one game : Crystal Palace and Bowser's Castle from PM. Gotto go with the latter one.

Edit : Actually, I think Vanilla Dome 4 and Valley of Bowser 3 should also be up there, a little above Valley of Bowser 1.
