Final Fantasy III (DS version):
Played about 20 hours of it before I concluded that I absolutely didn't enjoy the game at all. The game was just too frustrating (too much grinding, too many random encounters, too few save points, broken bosses) and the battle system just didn't have any depth to it whatsoever. I really hate 8-bit era RPG battle systems and it was a mistake of Square Enix to not tweak it for this game, even if they were trying to stay true to the original.
Final Fantasy XIII:
Actually was so damn annoyed by this game that although I was already at the final chapter I didn't complete it. I just couldn't take a single more battle. The battle system was so broken.

Yeah. Isn't it weird to see someone complain about not one, but TWO Final Fantasy games and not mention the story as a complaint? I have the feeling that a lot of people are focussing too much on story nowadays and completely ignore what games are all about: Gameplay. It happens especially often with classic RPGs like Final Fantasy VI or Final Fantasy VII. Don't even remember how often I have heard people calling at least one of them the "best game of all times", only mentioning "great story" as an argument and completely ignoring any negative gameplay elements (like annoying encounter rates). But hey, that may just be me. To me solid gameplay has always been more important than a good story, but if other people actually play games only for great storylines, that's fine. Or if they actually enjoy the gameplay I consider frustrating. Also I should mention that I actually like FFVI and FFVII, just think their weaknesses are often ignored.
To get back on track, though: Bad gameplay is basically what ruined both, Final Fantasy III and Final Fantasy XIII, to me. Both had, at least, solid storylines and I didn't even mind the linearity of Final Fantasy XIII that much.
Secret of Evermore
This is kind of a weird case. I DID actually complete the game a few years ago and did at the very least like it, even loved some aspects of it. Then, one or two years later, I started playing it again and about halfway through it I got so pissed off by it that now I absolutely hate the game. All of that mainly because its absolutely horrible dungeon design, but also some other aspects. And I just don't know how the hell I could ignore the fact that the game contains pretty much EVERYTHING I hate about game design the first time completing it. Like, literally, I don't even want to think about the game and its annoying dungeons.
BIT.TRIP RUNNER
It was kind of a bad game design decision that made me dislike this game. In the first nine or ten levels it's rather easy or at best slightly challenging to get at least a regular perfect, so after completing these levels you are tempted to try and get a perfect in every level. Then level 11 suddenly gets so insanely difficult that it's nearly impossible to get a perfect in it. That level was basically where I gave up. Hadn't it been for the perfects in the first few levels I would have probably even liked the game.
Sonic Unleashed
Day levels were awesome, night levels fucking pissed me off.
Really can't think of any more games right now. Surprisingly...
